LOL... "what is your websites platform? A theme ( unless the php coded site is antique ) is "separate" from the php scripting. There should be a sub-dir called themes or the like build into your CMS. It's hard to be blind and design..
are you using WordPress? Drupal? Joomla? ( a host of others) all have different theme requirements.

I saw no platform that I recognized when I inspected your pages.. looks like some one wrote a custom php site and tied it into probably a mySQL DB or a flat file database setup. Looking at your site it would be to your advantage to install one of the more popular CMS available for free. Most web hosting co.'s provide a cPanel with automatic installation and several too choose from. Top on my list are Drupal, and for creating community around your product Dolphin by BoonEx. Both give you the ability to do exactly what you want with class, and allows most who have been around the web for a bit to do incred. custom themes.

You can keep your present site live. Install the new site in a sub called home or the like and when ready to go live, place a redirect in the present home directory.

ps: if you are happy with your present sites php functionality, and it's a custom CMS, without a themes directory, you may have to zip the sites code and make available for some one to install ( most designers and programmers I know run an apache/php/mySQL setup on windows so they can develop on a working site see: http://www.wampserver.com/en/ - http://www.easyphp.org/ - or http://www.apachefriends.org/en/xampp-windows.html for a few examples ) on their computer to see if the code has been separated from the theme and if not redesign accordingly.
